Could the Separatists have posed a threat to Sidious had they discovered the truth before the betrayal?

Were the Separatists losing the War by the time of RotS? It seemed like they and the Republic were in a stalemate when the war ended.I mean, even with their shrinking chain of command, they still had enough power to invade key worlds like Kashyyyk right before the Mission to Mustafar.I’m curious as to whether Sidious only wanted them dead because they were useless or if he actually worried that they may find out what he was planning and turn on him.
